Zero Wing Refeerence
When you go to uninstall the game w/ Windows XP (not sure if this is the same with OS's), click on Support Info., and a window will pop up that has the quote, "All Your Base Are Belong To Us".

Leisure Suit Larry 4
If you examine Larry's computer, you'll notice it has Atari-quality screenshots of a game called "Leisure Suit Larry 4: The Missing Floppies." Larry will also comment, "Leisure Suit Larry 4: The Missing Floppies is widely considered the greatest game ever made." If you look for it on GameFAQs, you'll see there is no Leisure Suit Larry 4.

Mystery Science Theater 3000: The Movie reference
In the science lab in the campus library, you'll notice a strange device with a triangular view screen. This is the very same device known as "the Interocitor" that the two main characters build in This Island Earth to communicate with the alien Exeter, as seen in MST3K: The Movie.
